Holly provided her assistance to Snake and served as a navigator of the fortress' layout. At one point, her cover was blown and she was captured. Snake managed to rescue her and she managed to stay hidden disguised as a soldier. It was Holly who exposed Dr. Madnar's treachery to Snake. After Snake retrieved the OILIX formula and defeated Big Boss, Holly escaped from Zanzibar Land together with Snake. Snake had made dinner plans with Holly at the end of the mission, but these were never met due to Snake's retreat to the Alaskan wilderness.
